Simply put, after pressing some of the keys for some time, the LT and RT input starts to act as if you're barely pressing on them. This has happened to me in the Xenia emulator (Canary Netplay fork) with Minecraft running on it. I set my left click and right click to those buttons. When they start acting this way, it's as if they only remain pressed when you are inputting something else as well (like moving the joysticks, looking around, pressing one of the a, b, y or x buttons, etc.) The less input, the less they are pressed. When not moving, they are not pressed at all, and no input is received. The longest input received from them is when I hold down the B button (which still isn't enough to mine a block..)
No issues when I was playing with controller, so I don't suspect the emulator itself as an issue. vJoy is installed just fine. Interestingly, when setting a new configuration, the problem seems to fix itself for a little while. It also tends to stop randomly and then begin glitching again.

Space,q,e,r,WheelUp,WheelDown,RButton,LButton,Escape,Backspace,F5,LShift,Up,Down,Left,Right
